I haven't gotten the new ones, so my guess is that you need to beat the story then go somewhere like in Blue and Red Rescue Team.

Yeah, at some point in the story after you have beaten darkrai as a boss at some point you get an item that makes it so certain legendaries, I'll just stick with darkrai, pop up in certain dungeons on what is usually the 13th floor I think. All that is from memory, form a guide I glanced over, I don't know for certain.

Mystifying Forest (13F)
Crevice Cave (B2F)
Miracle Sea (B3F)
Mt. Travail (B17F)
Sky Rift (B14F)
Is where, and what you need is Enigma Part or StonePlate, those are the items for legendaries.
