Well, most of them are storyline. As for the optional ones, from what I remember...
Yojimbo's temple is near the Calm Lands, beyond the path under the bridge between the Calm Lands and Gagazet. After you beat him, you have to pay him. Keep offering what he asks +1 till you get it down a good amount.
The Magus Sisters are also by the Calm Lands; you have to ride a chocobo over a crevice located near the bottom of the screen, I think, on the Calm Lands. You have to have every other aeon to get them, including the secret ones, and there's something about items, but I can't remember, sorry. x_x
Anima you can get once you control the airship and have the Destruction Sphere treasure for the storyline temples. Then you go to the coodinates X 11-16 and Y 57-63 from the airship.
