You could do it by reflavoring the powers of D&D classes to work through means of "chakra" rather than magic.
In 3.5 a shinobi could be a Ninja, Warlock, Binder, Shadowcaster, Psion, Psychic Warrior, Monk, Swordmage, Soulknife, Druid or probably other classes.
In 4e a shinobi might be a Swordmage, Psion, Artificer, Runepriest, Warlock, Assassin, Sorcerer, Battlemind, Druid, Rogue, Shaman, and likely a wealth of options in the upcoming Heroes of Shadow supplement.
Naturally, you might have to handwave a few things, like how nearly everyone treats water as a solid surface, but thematically it has a lot of potential as a D&D setting.
