There is a unique way the Trigger universe works. It also defines several things about it and what happened in the story and how the FATE machine in Cross functions and predicts.
If there is any possibility for it to happen, a person is almost always destined to exist in some way, shape or form. Even if a person's heritage is radically changed, the future descendant will still exist and be prone towards certain choices.
Example 1
In one ending, Queen Leene can end up marrying Glenn in his frog form. This causes the descendants of the royal line to have frog forms as well, but there still exists, and will always exist if it can be managed, a Princess Nadia at that point and time.
Now, since that was a bit of a joke ending, I will cite another example.
Riddel from Radical Dreamers/Chrono Cross.
She is the same age in both games and sired from the same father, but she looks very drastically different in each game. In RD she is blond with blue eyes. In CC she has black hair and reddish eyes.
This can be explained due to the different geography of the two games. In one her lineage comes through El Nido, in the other, through either Guardia or Porre.
So, despite an entirely new heritage and a likely very different set of genetics, there will still be a Riddel around 24 at the time of the games because she is destined to exist as General Viper's daughter.
Another example from Chrono Trigger is Doan. His past has the most drastic changes, and yet in his time, no matter what led up to it, a Doan will exist.
The only seeming fly in the ointment is the initial moment when Marle is erased from existence due to her being discovered in the past leading towards Leene's death.
My theory on this is that, until the timeline could right itself and come up with a new path for the person that is Marle to exist, that version of her was essentially made null. As soon as a new opportunity was open to make her exist, say for example if the King remarried, I believe she would have resumed existing as per normal just with some physical differences. Just as it doesn't do her any harm to have the Glenn ending where the King is dead, she isn't undone because a new possibility already exists for her.
So if something is supposed to happen, a person is meant to be somewhere, the timelines will fight to make it happen. With that information alone, there is a lot of untold facts that can be discovered. For example, this is why Lucca has the chance to save her mother from being crippled, but it doesn't cause her to become a wildly different person. Lucca is destined to be Lucca we know, and since that wouldn't have been enough to alter her, since she is inclined towards certain choices, she was allowed to have the opportunity while others weren't. Magus, on the other hand, if given the chance to save Schala early on, might have easily undone a huge chunk of required time and events needed for Lavos to be defeated, and so he was not afforded the same opportunity.

The Chrono Trigger/Cross/Radical Dreamers Connection
Be forewarned, some of this is speculation, but based as much as possible on in-game dialogue and other facts.
